I added code recently (v4.0.7 or v4.0.8) to address the deletion of files shared by multiple songs. I tested the code, and it seemed to work well. I think this is handled correctly, but it sounds like the backup changes really aren't. I really should have tested the backup/restore changes better.
Great idea about the swap. Maybe you can help write that code if you want
Oh, and as a side note, the swap PDF function does check to see if the file exists, it just checks to see if the songs uses a PDF. The way Android handles context menus is funky though, so I had to do some interesting things to get enable/disable behavior to work the way I wanted. It's very likely that something got messed up in that code.
