Unfortunately, no, that's precisely the current weakness. If a file is updated by one library and has the same name, it will also be updated in the other. However, this isn't what's desired when you make a change to a song for one group that isn't necessary for another... Eventually, libraries should be in different directories to prevent a file with the same name from overwriting another with the same name. Libraries should be watertight within themselves.
