MobileSheetsPro does not alter the original PDF file. If you change the default storage location, MobileSheetsPro will offer to move all your files for you to the new location. You can also manage your own files if you want in any location you want by unchecking "Manage My Files". If you use services like Dropbox to import files, you will still want to specify a storage location though, as the files are copied there when imported.
